Sometimes thoughts, sounds, feelings ect are more prominent than my movements. Is proper to note those over my bodily movements if they are more prominent? Or is putting my movements on “autopilot” unskillful?

Note as much as you are capable under the circumstances and note what is most prominent. Technically you cannot walk in "autopilot". It is always a conscious act. So if your mind goes to something else while you walk, it just means it is switching between the two activities in quick succession.
